Aah, yes. We'll release a new version with some additional functionality (planned tasks and improved autopilot) in a few weeks. It will be fixed there.

To jaanus: Yes, that option is set. I've figured out that minimizing it will not send it to the systray (system tray), only by clicking the window's close button (X) will it minimize to the systray. Could be a bug, could not be, at least I've figured it out :)

t-dub: non-Windows users can currently use the Timer Widget to run Toggl without the browser: http://www.toggl.com/en_US/public/timer_widget . We are also working on a new cross-platform widget that will also support offline mode, autopilot etc.

Wes: check if the Toggl Desktop setting "Minimize to system tray" is checked.

The new version (1.0.1) doesn't disappear on me anymore, but now it won't minimize to the icon-taskbar. It just stays on the toolbar

I have the same bug mentionned above regarding the systray restoring issue.
If it can help, I noticed than when toggl opens up after a no-activity period, the restoration is working. When I stay away from the computer and toggl asks whether I want to keep or remove time counted, the window correctly show up from the systray.
