Essentially there is no difference. Both of the are timers to help you keep track of your time. However the differences are:
1) Widget is the web timer inside Adobe AIR container, which allows it to be ran as a desktop app under Windows, Linux and Mac.
2) Toggl Desktop is written in .NET technology and is for Windows only. It features the autopilot functionality: http://blog.toggl.com/2008/10/13/toggl-desktop-is-now-smarter-than-ever/
